The Department of Anatomy is involved in teaching anatomy to all students of the Third Faculty of Medicine. The main emphasis is placed on the acquisition of routine practical skills and the interconnection of knowledge with other related disciplines (histology, physiology). The staff of the Institute is involved in a number of scientific projects, which focus on theoretical issues of anatomy, biological anthropology, new technological innovations in teaching anatomy, neuroscience research (CNS imaging techniques in Alzheimer's disease, CLARITY system for neurohistology, the effect of stress on the structure of the CNS). They participate in a number of international congresses, closely collaborate with clinical and research institutions at home, e.g. the Orthopaedic and Traumatology Clinic, the Urology Clinic, the National Institute of Mental Health in Klecany, the Department of Neurophysiology of Memory of the Academy of Sciences of the Czech Republic. Among the foreign institutions are the University of Florence, Italy (Prof. Annamaria Morelli, Prof. Daniele Nosi and Dr. Daniele Lana), the University of Sydney, Australia (Prof. Damian Holsinger), the Mind and Life Institute, Colorado, USA, the Waisman Laboratory for Brain Imaging and Behavior, Wisconsin, USA and the Center for Healthy Mind, Madison, USA. The Institute offers a number of elective courses suitable for both junior and senior students in English (Working with stress I. and II., Functional Neuroanatomy and Clinical Anatomy). A scientific cooperation and student exchange agreement has been concluded with the University of Florence (signed in 2022).

The Educational Centre for Anatomy and Endoscopy (ECAE) has been established within the Anatomical Institute of Third Faculty of Medicine of Charles University under the support of the Ministry of Education, Youth and Sports of the Czech Republic. The founder of the Centre and principal investigator of the relating grant projects is Senior Assistant of the Anatomical Institute Václav Báča, MD.
